The HR person asks unusual qns such as country of birth and dual citizenship as part of hiring process. The reason given is the company works for the Military.
Is the employer justified in asking for this info ?
Is security clearance not sufficient for access to governmental work like this one ?

Yes, I believe both questions are relevant for defense and defense contractor related careers.

Does anyone know what is the exact purpose of enhanced security clearance ? Obviously they run a check on you. But for what ? Criminal activity ?

Could be several things; hard to say what they are checking:
Criminal history
Credit history
Settled and pending lawsuits
Educational history
Employment history
Driving history
Check of sex offender registry
Name / DOB verifications
Any entry into banned lists (ex: no-fly list)
and possibly many more.

One of the reasons:
It has to do with the type of information you handle. I'm aware of the Provincial Govt. asking for that if you work in IT for some Ministries. They want to confirm :
1. how (financially) stable you are - If you're not financially stable, you are prone to sell information to make money.
2. Do you or your close family members have links to any groups that are deemed as a danger to the society / nation
This is one of the reasons, there could be many more.
