I moved to Canada in Oct 04 and working since then for the same employer. I will be applying for a mortgage in the next three months.Will moving to a new job affect my application status?
My closing is due this September 05.So I would have just three months in my present job.

Yes and No.
If you move in the same industry and have NO PROBATION or completed your probation before closing of the mortgage then you would not have any problem, if you otherwise qualify based on your credit and income level. However, if you are not confirmed in your new job and are on probation before the closing of the deal then there can be some problems.
Secondly, as your credit is comparatively new I would suggest you to start building credit, if not already done as this is also very important for home buying in this country. This topic has been discussed here a number of times and you can search it here on the forum to get the answers or you can either email me and I would be happy to guide you. If you are buying the house in September then you can lock the rates starting in May end or early June.
