I didn't read through the entire tour descriptions, but in general, you need a tour that covers all the major attractions with the ability to hop on and hop off.
At the very least, you need to spend time at the Statue of Liberty, going up the Empire State building, Central Park, the Museum, Times Square, 5th Avenue shopping etc.
Plan for at least 4 full days, ideally 5.

If you plan on doing some good shopping, then visit Woodbury Commons, else you can skip it. Plan for an entire full day, incl. travel time. Ensure that your wallet is loaded. Visit Woodbury's website and check out the deals in advance. That way you know which stores to visit.

I've also heard that the line-ups at the Statue of Liberty are really long. So keep that in mind.

Have you checked the deals that TaiPan Tours offers. http://www.taipantours.com/Home.aspx

Have a wonderful trip :)
