Welcome! There are just too many places in and around Vancouver for you to visit on a 2-day trip! We have been here only for a few months, and here are my inputs from what I know:
Check out www.findfamilyfun.com - a site that lists all the nice attractions around.
Stanley Park (free), Grouse Mountain ($29 fee pp), Capilano Suspension Bridge ($25 fee pp), Lynn Valley Suspension Bridge (looks like Capilano, but this one is free!) etc are some attractions you could consider. Plus there are so many beaches around!
Most are easily accessible by public transport (sky train, bus and sea bus), so if you feel comfortable getting around yourself, you can use the public transport and save money. You can use the same ticket in the skytrain/bus/sea bus. Or you can get a day pass and use it for unlimited transfers throughout the day.
Check out www.translink.bc.ca, and select 'trip planner'. You can enter select the attractions/beaches around, and it will show you how to get there.
Not sure about cheap hotel accommodations - you can check out hotels.ca for some good deals.
