My wife and I have different last names. We got married in the US and never bothered changing her last name (maiden name) to my last name as it did not seem that important. Another reason we did not do that is her passport, visa, and id have her maiden name and we did not want to change all of them.
What is going to happen to me when I apply for Canadian PR? Can we still use our own last names in the applications? We have the marriage certificate that was issued by the city government we live in.

There is no problem at all as long as your marriage documentation is there. It is normal for the women in the west to retain thier maiden names after marriage.
