it may be error on part of Fed Ex but I am very sure that sending of passport from one country to another is not legal. I have been told by Indian embassy that they cancel the passport if it is caught being sent from one country to another and then it takes lot of time to get replacement.I have also been told by courier companies(I dont remember name) that they cannot accept passports for international destinations. However within the country is not a problem.
What is legal in one country can be illegal in other countries and vice-versa.
CIC requests passports either by courier or in person (it is written in their passport request letter), so if sending by courier was illegal universally, CIC would never give the illegal option of sending the passports by courier.
In August I sent my son's passport by courier from Kuwait to Canadian Embassy, Abu-Dhabi by courier for student visa stamping. Couriers run a special service here in gulf countries for visa stamping.
Sending passports by courier outside India and also receiving passports inside India from other countries is illegal in India as per Indian rules and regulations. I also heard the same case with Pakistan. It is not a universal law, however.
Sending passports to U.K is perfectly legal in U.K, so long as the courier carries them from anywhere in the world and that is what I did now. My passports are currently in London for PR visa stamping. Otherwise I would have had to travel to London for visa stamping.

I am sorry. I shud not have generalised for all countries. My knowledge is limited to India/Canada. This is true that all my friends also in gulf sent by post their passports to UK bu courier.
Coming back to your issue--My personal opinion is ---try not to disclose that you are carrying your sons passport at POE when you arrive. You can then take your son to Niagra Rainbow bridge for completing his PR formalities. I have a feeling that you may be creating more problems for yourself by disclosing at POE that you are carrying your sons passport.Try not to disclose. This is just my intution. However the final decision is yours. You may also consult others who have gone thru the similar situation. The advice by friends who have not gone thru the similar situation may not help. I am telling you because I also may have been in same boat sometime back

You may be right, but I want to understand, what is the problem if I declare that I am carrying passport. It was CIC who asked for passport for visa stamping, they did not ask to come personally to London for visa stamping, and it is my son's passport, his name is included in my application for PR, CIC knows about that, then where is the illegality?

when u land and fill arrival card--you are supposed to fill info abt the passengers accompanying you. Nowhere in the arrival card ,do they ask if u r carrying any extra passport. Also for stamping,you only need to give the passports of passengers accompanying u. If nobody talks abt it,then maintain silence and in case they ask you if u r carrying any extra passport (which they will not) ,then you can tell them abt it .I am sure nobody is gonna ask you abt it unless you yourself disclose it. There is no need of disclosing something which they are not asking.
