A thumb rule for the builders upgrade is to go for those upgrades which you cannot do later such as structural changes like increasing height of basement & upper floors ceiling to 9 ft, if you want to go for it. These changes, you can only go when you are booking a new house.
The second wave should be for those upgrades which are difficult to do later such as increasing window size etc.
The third wave should be other upgrades which can be done later too - if you have any remaining money in the free upgrades, which I highly doubt. You have to consider the cost of getting it done later too. One of my friend wanted to upgrade the bedrooms with hardwood. The builders upgrade was over double the market price. He decided to leave it, enjoyed the builder's carpet for 4 years and changed to hardwood with half the price.
If you plan is to live in the house, go for those upgrades which you will enjoy. Don't think too much about future selling price.
