When someone on aPR travels to US they have to get a I95 stamped which is valid for 6 months. Before 6 months are over we have to return it and get a new one issued on the next date of travel. i understand all this.
My wife is travelling to India via US. When she will be going to India her I95 will be valid but when she will return it would have expired.
Should she return the I95 at the airport in US during the stopover or just return it now (we plan to visit US atleast once before she leaves)
Also what happens to people who have a valid US visa but no I95 and they travel to a 3rd country via US

What's an APR?
Here's how it works for citizens that need visa. To enter US as a visitor (transit, visit, etc), you need a valid stamped visa on your passport and a valid I-94. You will receive your visa at a consulate and I-94 at a Port of Entry.
If you don't have an I-94, you will be required to get one at the port of entry. Before departing the US to, say, India, you will be required to surrender the I-94.
So, in your wife's case, she can enter US with the valid I94 and surrender it at the US airport before boarding the flight in the US to India. When she returns, if she enters US, she will have to fill in a new I-94.
