As I see there are three options:
Option 1. Apply in any case, and follow through as there is no problem.
In worst case scenario: You will lose application fee, time and effort. Not a big deal.
Option 2. Go to a Doctor on CIC list. (Accredited doctors list is there on CIC site.) Check link:

Get a check up and ask him if it will make her medically unfit for migration.
( "Applications for permanent residence will not be accepted if that person’s health:
a. is a danger to public health or safety; or
b. would cause excessive demand on health or social services in Canada. " )
If at all, she will attract (b.) above.
Downside: It will cost you doctor's fees and time and effort.
Option 3: Do nothing.

Question:
What is the nature of the disesase? Can it be detected by the usual tests screening test performed by doctors, like blood tests, urine/stool exam, x-rays etc. Or is it a problem that can be detected only on specific patient complaints and require problem specific tests?
Maybe the suggestion is not entirely ethical, if it is the latter, you may just as well keep your mouth shut and let the process take its own route.

I would like to thank you all for giving me great suggestions. I am still thinking and I am trying to get hold of the doctor who does medical even though as one of you has suggested that he may not tell me anything or he does not have anything to say about the decision made by the immigration medical officer.
I am hoping to get some idea from him as he happened to be working in the same university I study and work for.
