I was in NY a few weeks before. I stayed at Days Inn hotel which was within the Newark Airport and where the highways to NY was just outside the hotel ( NJ Turnpike which is a Toll highway). The charge per day ( double bed) was $107 + Taxes. Parking was free.
YMCA is a cheap option with $70 a day (Tax incl.) for double bed. The problem with YMCA is that they are very slow to reserve ( you have to reserve online and takes 2 days for them to respond everytime). YMCA Greenpoint gave me reservation after I left for NY and hence could not stay with them. There are seven YMCA in the greater New york area and NJ area. Some donot allow kids (like the Jamaica YMCA). You have to park outside the facility and on the street and can atleast shave you off by $10-$20 a day. Parking in Manhatten (around less crowded areas) is around $30-$40 for 10 hours (minimum charge). Toll to NYC using the holland bridge is $6 (for entry and free to exit)
If you google, there is a website for NYC hostels and B&B. It works out to $40 for a double /single bed with attached bath.
The next best option is to stay in NJ along US highway 1 (which is toll free and is connected to NY.). Say 20-30 kms from NY on this highway can give you single beds with attached bath for as low as $ 60 and comes with free continental breakfast.
All the best. Hope this helps.
