You may do this, if you want to keep your indian passport and canadian passport as well.
(1). Depart Canada for India on Indian passport. (so far no problem).
(2). Enter India and enjoy your stay.
(3). Leave India and enter Nepal. As long as you look like an Indian, Indian immigration don't bother .
(4). At the Nepal port of entry show your Canada passport and get an entry stamp.
(5). Leave Nepal on Canada passport as you already have an Nepal entry stamp.
Note: The only issue here could be that the Nepal immigration authorities don't ask you to show 'entry/exit stamp' when you were in India. I am not sure about this. Somebody may enlighten you on this.
